The England forward missed training on Friday as he was deemed ill.
United initially defended videos of Rashford entering a nightclub in Belfast, Northern Ireland when they surfaced on Friday.
The club claimed it was on Wednesday night, before a scheduled day off on Thursday.
However, counter reports say Rashford was also at a nightclub in the Northern Ireland capital on Thursday night.
‘Marcus Rashford not well enough to be in the squad for Newport following illness; he has stayed at Carrington to train as he recovers,’ a statement read.
Rashford has struggled for form this season, scoring just four times in all competitions.
The forward has been widely criticised and he appeared to hit back at his critics with a ‘talking’ celebration after scoring after Tottenham a fortnight ago.
Rashford was permitted to travel to Belfast, where he was seeing close friend and former United team-mate Ro-Shaun Williams.
